Browser caches and Flickr site may not update to new files saved to the desktop. You might need to wipe history and clear cache within Safari or your browser of choice and refresh the upload page.
This has happened to me on one other photo upload site, but this happened in OS 10.3.9. I had to go through the workaround mentioned above. When I upgraded to 10.4.11 with newer java and Safari, I no longer had this problem with any site not even Flickr where I have a gallery.
