Is there some way to delete the default swatches and only have the ones from added from the document up?

You need to grab them and drag them to the trash at the bottom of the pallet.

replace them with another save set of swatches

Each individually? I can’t seem to highlight or use shift to do multiples.

Do it from Edit> Preset Manager.
