Mergeing Layers to an exact location????

I am looking to automate the of merging pictures into borders. Does anyone have any insight on how to get layers to merge into a particular space on the canvas? I am trying to automate the tasks. So far this is the only hang up:(

Layers merge exactly where they are.

You can move them before, or after, but not during the merge/flatten.
