I would first note that NIK Color Efex Pro is currently at version v4. V3 might not be compatible with CS6. That doesn’t mean you shouldn’t try to install it.
I have had similar issues with some NIK plugins particularly with NIK updates. First quit all of the programs you have the plugin installed in, CS5, CS6, Lightroom, &/or Aperture.
When you run the installer. first run the "Uninstall" option. This will remove the plugin from where ever it is installed. Then restart the installer and choose "install". The NIK plugin is then reinstalled in all the appropriate CS, LR &/or Aperture locations. You will have to re-insert your serial number.
If all is well, great! If not, this would be one of those times where I would call NIK support. They have always been helpful to me, and handheld me through the above procedure when I had similar issues to you in the past.

Note #2: These guys are located in SanDiego, and are somewhat geeky. Sometimes they will not be immediately available to take your call (the phone is answered by a receptionist) and they will call back. Always helpful.
I have a feeling the worst they will tell you is you will need to upgrade to NIK Color Efex Pro 4.
