With Flatten, you merge all layers
With merge, you merge a layer ontop on another like merge layer 9 on layer 8

i tried this myself out of curiosity. and i got the same end result from flatten and merge.
psd was just shy of 8mb
both saved jpg's at level 8 were 695k
so not quite sure why youors would differ, i did try it on cs5
