What is the best way to manipulate body parts, i.e. making two arms appear so they are praying by transforming them from a completely different position, or moving legs to appear as though they are running when they were originally walking,… etc. Any feedback would be helpful. Thanks.

This is not something you can do in a 2D space without compositing lots of different photographs. Some people would prefer a 3D program to pose models, others would prefer just a photomodel to do what is required.

Separate all appendages at the joints.
Use a combination of skew, scale and rotate to reposition them to taste.

Always work from duplicate images and layers, saving those bits you like for future changes as you go.
