I"m trying to open up this one panorama i made in Autostitch in Photoshop, but there is an error saying that there was a problem parsing the JPEG. The file itself is 40916 X 2799 pixels @ 35.7 MBs, could the size of it be the problem?

Indeed it could and, in fact, is.

All formats except PSB are limited to 30,000 pixels maximum dimension.

Formats except PSG, TIFF and RAW are also limited to an uncompressed size of 2 GB

Is there any way i can downsize it to be able to work with photoshop?

You may be able to open it in irfanview and save it as a TIFF.
